*Update* — The problem was indeed my coil pack, as suspected. I picked up a new one online for about $80, installed it, and all is well.

I recently purchased a 2000 jetta 2.0 with the same issue only its not going away (misfire codes) sputtering, engine bouncing around, I found a Coil Pack online for $40. I will be replacing it in a week when it comes in and I will report back with the outcome.
@acethakr The codes were "P0134" ("P1128" Bank 1 system too lean) "P0300" "P0304" "P0303. I installed the new Coil Pack today. The car started a little better, but it still looks and sounds the same, an obvious misfire issue, or so I think knowing not too much about cars, but I am talking to two different techs and reading up on the issue. I guess now I will change all the spark plug wires, plugs, and change the oil a few times to flush the system incase theres somthing clogged.
@acethakr I replaced the Coil pack, plugs and wires, — still same issue. The timing belt looked a little loose, it slipped a tooth. Had the timing belt replaced, and water pump while I was at it. No more random misfires, only in C1. Low compression in C1. I think the valve is bent from driving it with the timing messed up. I will update once I figure it out.
Put the factory air filter back on, i've hear they can get effed up with aftermarket stuff

I had a similar issue, as you can read below. I fixed all the issues. If you are having this issue randomly on and off, it is your coil pack. I found one online for $40. If you continue to drive it like that you will mess things up as I did. Ends up one of the valves had a hole burned right through it, because it was not firing gas and oil built up and eventually caught up and hot extremely hot and melted the metal. That through off the timing, and then burned out the clutch.
In the end I spent $2600 US dollars on the work and parts I could not do my self. Rebuilt engine (valves, gaskets, cleaning), timing, water pump, coil pack, clutch, re-surfaced flywheel. DON'T NEGLECT TO GET IT FIXED THE FIRST TIME!
My 2000 Jetta GLS 2.0L is misfiring like this. I replaced the ignition coil, exactly one year ago, but now its happened again.
I just had this problem on my 02 Jetta and the problem was a build up of calcium on the spark plugs, maybe that's why yours is misfiring as well. Good luck!

had it happen after a car wash the car was bogging and misfiring found it to be my coil pack any Volkswagen factory ignition coils have been a headache for many Volkswagen owners over the years. As the coils age, they begin to fail slowly and intermittently, leaving the driver to wonder if their car will start. Microfine cracks appear in the coil body, allowing moisture to enter and short out the system.
I too have a 2.0L Jetta. It's been misfiring, but I haven't drove it since. A lot of people ignore the issue — I feel bad because it's costly. I ordered an ignition coil and spark plugs. I hope this solves my problem. I hope so because I have continued driving since the issue began and there was an obvious crack on the 3rd entry of the ignition coil — of which the 3rd cylinder was misfiring. FYI, if your check engine flashes that means that damage could occur to your catalytic converter.

I just got a 99 Jetta that is misfiring like this all new plugs and wires was told it could be crank sensor but still not sure. Ever get yours going?

I recently replaced my coil pack 4 coils in one pack :)) purrs like a kitten. It acted up I checked and replaced coil plug wires and spark plugs and re checked the timing 3 times lol.
I am getting: P1128 Long Term Fuel Trim B1 System Too Lean I've already replaced the maf sensor a year ago. o2 sensor replaced could have burnt out already. p0422 might have a bad catalyst converter or O2 censor P1255 Engine Coolant Temperature Sensor Short To Ground I want to fix these issues otherwise sell it soon :/ ongoing issues. I have replaced many things ppl stick with the vw coolant do not use green coolant it will damage the system and leak!! fyi
mine does this but replaced coil. wires plugs fuel pressure regulator. still does it. miss fires in number 2
